How do Templetes affect animal companions?  Can I not apply temples to animal companions?  Does it increase the level I can get them at?

sorry -- no templated animal companions.  end of story.

Alternatively you could try to convince your DM that you can train your AC with handle animal. IIRC the warbeast template (MM 2 of MM 3, can't remember) explicitly states the DC for that. I'd say that the warbeast template puts an (extra) -1 or possibly -2 modifier to your effective druid level for determining the companion bonusses.

Could I make my animal companion a warbeast after I got it?

I have allowed this in my games, but added a -3 penalty to effective druid level (just like the animals on the advanced list).
of course, this is all houserule territory -- just like anything other than a simple, ordinary, average animal.  feel free to try to house rule whatever you want -- variation is good.

Hey Jgumbyrx how did you come up with the -3 effective druid level modifier. Pretty soon I need to convince my DM to allow my druid to train my AC. Personally I was more inclined to propose a -2 penalty, but that's not really based on anything.
