So I want to make a character that can fly around say on a mount or whatever and also fly around with a spell at a fast speed (greater then 60ft) with a spell (wind walk or something). Then use long range attacks to kill his opponents.

Basically like Deidara from Naruto.

Is it possible to stab myself with a greatsword and have my opponent feel it too?

Also if I crafted a puppet to attack people with. Would animate object suffice? Like say I made a puppet similiar to ones that Kankaro uses. Any higher level animates or do I just have to use metamagic?

Also my cleric of Kord has issues right now with trolls stunning him in combat. Freedom of movement only stops paralysis so what stops stuns?

A wizard with a CL14 Phantom Steed can fly around all day at 240' From there, he can use his 14 levels of wizardy goodness to melt faces from afar.

The psionic power Forced Share Pain will make it so that someone else feels 1/2 the hurt when you stab yourself with a sword. You'll still hurt for the other 1/2 though.

Possibly create a golem of some sort. You can imbue it with SLAs during creation, so you could make a "puppet golem" that can fly, and use some abilities at will or often. It'll cost you a feat (Craft Construct) and a decent bit of gold and xp, though.

There are very few spells that make you immune to Stun. The most common are the 4th level Favor of the Martyr (Pal4) and Veil of Undeath (Clr7 or 8). The feat Swift Recovery from Lords of Madness will let you shug off stuns quickly, and the PrC Topaz Guardian(same book) gives you some nice resistances vs stun. The item Third Eye: Clarity from MIC also allows you to negate stun, however it is rather limited.

Phantom Steed, as mentioned before, for mount.
Little bird Effigies with Explosive Runes attached for long-ranged attacks.

if you're living inside your golem. How does saves targeting etc work against you? can you be affected by fireball or does the golem have to die first? Can I still cast while in the golem?

Oh man how could I see if I am inside a golem! prying eyes? or sensor?

How do I control the Effigies?

I don't believe there's anything in D&D that will -fully- grant you the jutsu that Hidan used to say, kill Asuma, as far as I know. Forced Share Pain will help slightly, but you take half the hurt, when you could just stab your enemy and have them feel all the hurt.

Deidara is a lot easier to mimic. Phantom Steed is beautiful.

What do you mean inside the Golem? You mean similar to Sasori? I have no idea. I mean, as far as I know, golems are not hollow, which is why an iron golem weighs over two and a half tons. Plus, I wouldn't want to be inside of one. Probably hot and uncomfortable.

So mimicing Sasori or Kankaro would be kind of complicated.

I'll just go with Deidera.

Pein would be kind of complicated too. I'd have to possess 6 bodies at one time. Well if they are dead I guess I could raise dead and control them as a evil cleric. How would I get their abilities?

Do note that 90% of Naruto is well into the Epic levels of DnD. And still gets blown out of the water by Epic Spellcasting/Manifesting.

That being said, Overland Flight is technically faster than walking speed. I forget the exact math, but it is pretty decent. I think 70ft/round, last time I checked.

Warshaper 1 gets you immunity to stuns.
