PHB says that clerics can prepare spells as long as:

The spells must be of a level for which you have spell slots.

So if a 4th level cleric multiclasses into another spellcasting class, say Bard,  her spell slots would continue to increase as her character level progresses. So as Cleric 4/Bard 1 she would have 2 3rd level spell slots. Would she be able to prepare  and cast 3rd level cleric spells?

As I understand it she would, but she'd be limited by the number of cleric spells she can prepare. Is this correct?

No.

You prepare spells as though you're single classed.  As a 4th level Cleric can not cast 3rd level spells it can't prepare them either.  You can however use your 3rd level slots to cast 1st and 2nd level spells for greater effect.

A Cleric4/Bard1 would be considered 5th level for slots (4/3/2) but those 2 3rd level slots can only be used to cast spells of a level you have access to as a single-class member of a class. p. 164 PHB. They would be cast with enhanced effect if there is an "At higher levels" part of a spell description.
