In DMG it's stated that everyone can roll a Intelligence (Arcana) check to discover and disable a magic trap. Is it still possible to do this using Wisdom (Perception) and a Dexterity check using thieves' tools?

I'd say it'll depend of how the trap works or trigger so it should be up to DM. Purely magical traps such as a glyph could require an Intelligence check to disable while a magically created physical trap such as a sweeping blade of force could require a Dexterity check to disable for exemple.

This is definitely a thing which is up to the DM.

For example, I view the majority of magical traps as not being visible, and not having any tactile component until activated, so perception isn't useful in noticing their presence, and there is no physical mechanism to the spell so there is nothing to work at with thieves tools.

...but on the other hand, you can sense a sort of "static" which alerts you to the presence if you can identify the feeling correctly via arcana, and pretty much no magical trap is immune to counterspell or dispel magic types of effects.
