Is there anything that prevents this working against undead?

Unless noted otherwise Fey Presence should work against any creature including undeads. Some undead might be immune to charmed or frightened condition though and this have no effect i.e banshee.

Fey presence causes opponents within an area (if they fail their saves) to be either charmed or frightened (your choice) for one round.

A few undead I've seen in the MM (quick check) are immune to charm. Fewer are also immune to frightened.
Examples: ghost (charm, frightened), ghasts and ghouls (charm), skeleton (neither), zombie (neither), vampire (neither), spectre (charm), wight (neither), will-o-wisp (neither) etc.

So... you are fine attempting it against certain undead. Against others... it is useless. Frightened is your best bet.

Given their descriptions in the MM, I can't understand why zombies and skeletons are not immune to charm. I would rule against charm, but RAW doesn't say it.

It may be that the Control Undead abilities of Death-clerics are meant to Charm undead. That would preclude making most undead immune to charming.
