When Can You Reflex?

First, a little background information. In my group, we have a very creative way of creating and playing the game. For example, my character is the son of Slender Man, and therefore has all of his powers, like the power to teleport. My character also has evolved to manipulate darkness, and can travel through said darkness as if teleporting. Another player's character(let's call them Player B) is the physical incarnation and manifestation of darkness, and therefore can control darkness. During one of my groups sessions, I made a reflex save to teleport to an enemy NPC. It was succesful. I then made a grapple check on said enemy NPC. It was succesful. It was after both succesful checks that Player B decided he wanted to have my teleportation take me beside him, rather than my intentional target. My DM, who I respect but still question some of his choices, decided to let him make a reflex check to alter my teleportation target. Seeing as Player B can control darkness, and I use darkness to teleport, he, in theory, can alter my teleportation destinations. Player B was succesful.

My questions are as follows: Can a player make a check to prevent something from happening after that something has already resolved. And can you make a Reflex Save on something that you are not aware of happening and have no way to tell it is happening until after it has resolved.

Also, we are playing 3.5 Edition and I started DMing before our current DM.

While this is the wrong forum (this is the 5E forum), I will answer your questions as they are quite simple.
