A wolf gets 2 extra HD from being a druid's animal at the right level and its total HD is 4 does it become large size since in the MM it says under advancement 4-6= large?

I hope so, otherwise my large blackguard's Nightmare fiendish servant would be one-size too small. O.o

Companions do not grow based on HD. See the FAQ.

Riding dogs are the same size as wolves, though (Medium). You have to wait until at least 4th level as a druid to get a large mount that isn't a horse, IIRC. May or may not be worth it, but I personally like the Dire Bat for a mount.

Not by DEFAULT, but you can ask your DM about it. A larger size affects the creatures power though, so be willing to make a sacrifice for it.

(And dont complain, Druids in 3.5 are never EVER allow to complain.)

Or get a Dire Wolf animal companion instead.

There are Dire Wolves, and then you can see what your DM will allow. If all else fails, just say your Tyrannosaurus is a wolf with identical stats.
